The deep water theorey is largely conjecture. However, given the size of the M&B#2, had it gone down near shore it would have been found immediately. In deeper water it would have still been a navigation hazard. The fact that it hasn't been snagged by fishing nets (as far as we know) causes people to assume that it is mid-lake or in the deep area off Long Point.

There was also conjecture that the M&B#2 would have run for protection on the lee side of Long Point if it couldn't make safe harbor elsewhere. I believe all of the bodies were found East of Ashtabula. It does make sense though that the captain would have turned into the waves if they were in trouble.
